Command Center is a room located in the Pirate Labs portion of Agon Wastes in Metroid Prime 2: Echoes. It contains a missile expansion and a dark portal leading to Doomed Entry.
General Overview
The intended way to enter this room for the first time is via the morph ball tunnel in Command Center Access, which leads to a series of electrical fields that turn on and off on a timer. These fields will damage Samus if she touches them. The missile expansion can be grabbed from here. Additionally, Samus will activate a sequence that depicts a few Pirate Commandos heading into the Dark Portal. In fact, the portal is actually usable while this sequence is happening, making this portal the only shootable one in the entire game that can be used without any of the beams. Unfortunately, there is no advantage in doing so, because Doomed Entry has no known Secret World that can be used without the dark or light beams. Once Samus leaves the morph ball tunnel, she will trigger a cutscene that instantly raises a gate that blocks her from re-entering, and also closes a blast door that leads to Biostorage Access.
In order to open the blast door, Samus must scan the console on the upper level of the room. The game won't allow her to scan it until she enters the portion of the room the console is inside of. This is because when entering from that door, it activates a trigger that flags the console as being scannable.
Cutscene Warp
After killing the space pirates on the lower floor of the room, another one will spawn on the upper level. Killing this one will activate a cutscene shortly afterwards. If the player jumps high enough from the lower level when the cutscene starts, Samus will be inside a trigger that detects if Samus is on the upper level, which then repositions her after the cutscene finishes.

Trivia
The space pirate that guards the console on the upper level is known as Bob. This is the only space pirate in the entire game that was given a name by Retro Studios.
